I say some other city with significance to the space program. (nothing comes to mind right now, but that's my vote)

Houston already has rockets and other space program attractions, and those had to be massively restored a few years back due to environmental damage.
Houston gets hurricanes, floods, and other disasters that make it an unsuitable place to store a piece of history.

New York... well... shit, they already have everything else, don't they?

I realize the logic behind placing items of significance in cultural centers, but doesn't the term "putting all your eggs in one basket" come to mind?
One little disaster and ...all gone.

And LA? Same thing... Why we keep anything we value in LA is beyond me.

All I can say is that when things happened, and they needed help, the astronauts sure as hell didn't say, "NY, we have a problem."

They trained the astronauts. They ran the missions. Houston deserves a shuttle.

That is what they have been trained to do. There is a reason Boeing owns a huge portion of the American aerospace industry.
